If you cancel your flight which operates normally then I don't think it does, the EBCI fee is non-refundable and is not part of the flight credit.
If you change the ticket, the EBCI carries through.
It should be refundable if Southwest cancels the flight and you don't rebook.

FYI: EarlyBird Check-In isn't refundable because it exists purely as an ancillary revenue stream.
Southwest earned nearly $400 million on EBCI fees alone last year. 😉
