If I have myself and wife booked for a flight using points can I change her flight to companion once I get the companion pass?

Sure, just cancel her reservation and rebook as a companion flight after you have CP and selected her as your companion. Points will be refunded to account they came from. This same method is used to "hold" a seat on flights that are likely to sell out so someone anticipating earning CP can save a spot until they get CP and can book the companion's seat. If you two are booked on one reservation now it's likely that you will need to call Southwest to cancel one of the two passengers when you are ready to make the switch. If you haven't booked it yet, book the two passengers separately so you can easily cancel.
