So the City of Austin has a Shelter-in-place Order to go in effect tonight at midnight. I have a flight in the next 36 hours. The order prohibits non-essential travel in the city. From what I can tell this would prohibit me from traveling from my residency to the airport. Is that true?

No, that is not true.
The question is "do you have a valid reason to fly?" If you do, you have a valid reason to get to the airport.

I too am in Austin and my take is as above; if you have a valid pressing reason to fly, go. The airlines are open and operating as per the rules they can stay open.
